Subwoofer integration using AV bypass

Hi,
I'm looking into the options of upgrading my system from a 5.1 system to a split system for stereo and multichannel, using the same speakers.
I've auditioned a several Naim amplifiers with my own speakers and that seemed to work very well together. I could connect the fronts of the AVR to the AV bypass input on the stereo amp but I'm not sure if I can integrate the sub in a similar way so it works on both.
I would guess that if I define the (front) speakers as "large", and the sub as "none", the LFE signal would be added to the speakers set to "large". Since the signal for the fronts would be forwarded to the stereo amp, the distribution of the LFE signal would then be done by the stereo amp as well ( high level or low level).
Does anyone have any experience with this type of setup and if it would work this way?

I have opted only to use the sub when using 5.1, with DVD and TiVo connected to the AVR.  CD and Sqeezebox are connected to the NAC; I listen to them in 2.0.  The NAP 150 has such improved bass into my main speakers that I do not miss the sub; but still enjoy it with movies.

I was in a similar situation. I eventually opted for a REL sub to run at both high pass level for 2 channel enjoyment (full range) and wired for LFE via low pass RCA for multichannel home cinema fun. My 2 channel front end is Lp12 thru 202/200 combo and my cinema rig is a Marantz AV8003 pre with Rotel multichannel amp for the other 3.1 running in unity gain with my naim kit (2.1). The REL B1 offered the most versatility for my setup allowing for separate crossovers, etc.  cheers.
