2 RCA Inputs on NAC - and they sound different

Connecting my Hugo to a 122x via rca I've found the cd input to sound different (better - cleaner, louder) than the aux2 input.  Is this a burn in issue or a reflection of the pre amp design?  I have my cd5x connected via din to the cd input as well.
