It depends what counts as prog. My favourite has always been
Dance of the Lemmings by Amon Duul II. I like the first six albums immensely and the rest are good, but this is the pinnacle for me.
If you want to move a little way off to the left then City (Am Fenster) and Karat (Schwanenkönig) are really nice to listen to.
Of course Floh de Cologne are excellent, but you need a translator - okay you'll understand classic lines like Hey Hey Hey Johnny, but some of the rest is a bit hard and it is not the case that they just made conveyor belt music.
Wallenstein's Cosmic Century is, and there's is not getting away from it, superb.
And you got to try some Guru Guru (Kanguru is as good a place to start as Don't Call Us, We Call You).
If you want something to get up go to school with then try Birthcontrol (debut album)
Don't write off the acid folk strains of Ougenweide (twinned with Steeleye Span)
And if you like PJ Harvey then why not her German equivalent who pre-dates young Ms Polly - that is Nina Hagen.
And when you've counted those 99 Red Balloons (Nena is pretty good too, but not prog) then Grobschnitt's debut contains some Wonderful Music.
These German bands Can really rock so don't ignore the Rattles
So there is a few to be starting with, but it's Anyone's Daughter.
I like BAP and Deutsch-Amerikanische Freundschaft, but .... thet ain't proggers
Not sure if these are available in digital form as most of mine are on vinyl and had 'em for years and they've stuck with me like Scorpions from Atlantis or is that Frumpy.
Not German, but you may like Sume; they are certainly my favourite Greenlandic band when and as you may recall when their classic album Sumut came out in 1973 if my memory serves me well that 1 in 5 Greenlanders bought it. Ok so they were never going to be a household name like Danish progers Burning Red Ivanhoe, but got to be worth a listen

I have a few Embryo albums and although I do like them, the quality does vary a bit. Opal is my favourite by them and not just 'cos I got a free balloon with it. We had a record player at college and a contingent in the class who preferred the strains of Diana Ross to a good dose of ELP, so I used to delight in playing track 7 on Opal called the End of Soul. I never once let on I've always been a big Aretha fan. However, I do not have "We Keep On".
Yes, you are right lots of my suggestions are not progressive rock. Still I tried to stick to albums I have and Neu! - sorry I mean knew. And I forgot to mention Faust with Faust IV being a well played one is this house, but it's all right, really now.
