Not sure how long this has been available (possibly a week or so), but the latest version of EyeConnect now successfully transcodes ALAC to WAV again. Of the limited release notes, it specifically states "Fixes a problem with ALAC files and Naim UnitiQute" and "Certain AIFF music files no longer playback silent."
Just given it a quick test now and it works a treat.
