Problem with Buffalo NAS and NAIM Uniti

Hello,
I began to use a Buffalo NAS (Linkstation Live) during the last year.
First it was fine, I began with some (10 to 20) albums to test and they all played very well.
Then, I downloaded most of my collection (1000-1500 albums) to the NAS "share" directory and I noticed that some did not showed up at the Uniti uPnP folders directory. I always use the folder access because all my music is organized in individual directories, one for each album.
First I thought that it was because part of my music files were encoded in .APE format that the Uniti can´t read. But, after I began to recode all my .APE to .WAV or .FLAC, things got even worst!
I clearly noticed that each time I increased the number of files in WAV or FLAC format, the uPnP input showed up fewer albums !?!
Thinking that there is a limit to the number of directories the uPnP input can handle, I tried to create some directories to split the albums in smaller number for each genre of music.
No solution, now only FOUR directories show up at the uPnP !!!
Most of the files are now in FLAC or WAV (44/16) and some in 96/24 FLAC and they can ALL be found and played from any computer that access the NAS.  Also, the Uniti has been updated to 3.0 firmware.
Any idea about what should be the problem?

Stop the UPnP server, create a new sharepoint and aim the server at that. Then add an album one-by-one until you figure out what has happened.

Nine times out of ten, the problem is related to UPnP server / file structure organization by the end user. Make sure to re-scan (NOT re-build) the share after adding the files.

Which UPnP server software are you using?

I had a problem with my UQ unable to read UPnP dir structure if there is a file on the top level dirs - something like:

Rock (dir)
Jazz (dir)
 ... other dirs...
somefile.flac

This occured to me by coincidence as I've downloaded a test file from linn records to check the format compatibility and placed it in the first dir I got. I've tried all possible tricks before I found this out. And the tree was broken on UQ only - other software such as foobar2000 was able to show everything correct. Just a hint to check for.

Since I had a backup HD of my entire collection, it was easy to try another option: simply plugged this backup HD inside my PC and runned a UPnP Server.
Using iSedora and the results are fine, except for some few .APE encoded files that remained in the backup and iSedora can´t convert to PCM when streaming.
Now I have all my directories showing up on Uniti !!!
The Buffalo NAS is the latest model and has a UPnP softare inside the OS.
David is right, in most cases the problem must be with the UPnP Server instead of Uniti.
